click on the scan button in your situation room at the covert operations

you don't scan, if you you were attacked you just launch a counter attack from the covert operation button in the command center. you scan to prevent being attacked in the future.

but if the cell is already revealed because you were attacked scanning is a waste of funds.

Not necessarily. Taking down an EXALT cell (should) reduce panic in the target country. Say EXALT attacks, and you scan to reveal a second base in an orange country - in that case, strong strategy says take the latter.

It could be the panic reduction is just in Long War. I haven't played vanilla for some time now.
