Supposedly Sega doesn't update their PC games after two months, so if you're hoping it'll be fixed, I wouldn't count on it. As you said, there have been many people complaining about this since launch, but Sega doesn't seem to have improved it even after two updates.
I can add that I wound up breaking my Windows Update for several months without realizing it while trying to help the game and during those months the only intrusive stutter I had was while installing a different game. Once I fixed it, my game had several stutters next time I played. Can't guarantee results, but you can try disabling the wuauserv Service in Task Manager's Services tab before playing and see if it helps.
You can also hope some of the mods out there, the frame rate enhancer etc. might help you, but they don't seem to help me.
The Steam client updates application manifests in the background as updates are published, so the more games you have installed to the same disk drive as Hatsune Miku, the more likely there will be a conflict for read/write during these updates.
