The Flood need their biological hosts to be alive as their brain function is important for Flood hives, Necromorphs have a similar centralized control from the Marker but do not need their hosts to be alive. Flood cannot convert a disabled Necromorph but a Necromorph can convert a disabled Flood.
All in all, I think the Necromorphs would probably win, although it would be a protracted battle. The only way the Flood could win would be by reaching the Marker early on and destroying it, because the Necromorphs will always win by attrition.

HOWEVER, Master Chief doesn't have anything nearly as cool as Clarke's stasis module. One pop of stasis on Master Chief and Clarke can shoot all his arms and legs off.
not to mention, the Force Gun is hilariously overpowered when its completely maxed-out
