Report a translation problem
The control unit should be in the first area you come into, and you should not be able to leave that area (barring console commands....) without it.
As I said, it *should* be laying on a console somewhere when you first arrive. Of course, it's a beth game, so, it might have gone flying off, and is now on the floor somewhere.....
I'm pretty sure that this mission is bugged. According to the video, Raphael is supposed to be within the accessible area where I can talk to him, and only after he said he'll try to clear the way, I'll be taken back to the unburnt lab. In the video, you can see a quest marker appearing after that, and going to the marker brings me back to the unburnt lab.
Since Raphael is inaccessible in another room instead, I remain stuck. If that isn't a bug, how would I get unstuck?
The first area I come into when entering the lab is the security checkpoint. You can see in the video that nothing is being picked up there. Also, you can see in the video that there is no scanner being picked up until the protagonist arrives in the area where I'm stuck in.
I didn't see if you had the control unit.
But, if someone could supply the character ID of Rafael you could spawn then them to your position. I looked but could not find it.

Is there way to get the ID? I could clip through the wall again maybe to somehow get it?
Wouldn't respawning Raphael where he's supposed to be still disable achievements?
Unfortunately not. There's one on nexus but their website is too messed up.
I guess I'll have to go on without achievements :(
Actually Bethesda needs to fix my savegame, but they're not likely to do that and will get away with this. I'll have to give the game a bad review because of this since that's the only thing I can do.

I suspect OP got a similar case but a bit later in the quest progression. And then just a quest cursor problem but failing find path, the two alternate timelines making it more tricky and some junction paths a bit hidden hard to find back without any quest cursor guidance.
But at this point you don't need Raphael at all, his quote on clearing the way is for himself not for you.
Reach the lab, talk to the science leader, you should be able do it and this will probably reset your quest marker to next point and will give you the control unit from first timeline without Raphael.

Myself I achieved use it for some other quest that get blocked for me. But for achievements as already quoted you'll need use a mod so they are re enabled after console use.

However this won't work until you meet Maria in her lab and you both figure out what frequencies work.
OP should try reach Maria, he seems already have met the lab leader, next step is Maria and get a working control unit.
To do this you should use the device you find at Rafael.
