if you go thru 'unity' to start a new game everything but your skills and attributes 'reset'
most all missions are available but they are no longer 'listed', you have to trigger or start them over (the exception being the main story, you have to choose to either do it over or skip it)
if you Dont go thru unity, nothing changes

to put it another way, the choice to go into unity or not is at the Very end of that last quest, so even if your not wanting to start a new game its safe to finish that quest
you can refuse unity and go back later at any time if you change your mind
All previous quest logs are wiped.
However, if you completed a quest before during a previous run, you'll get new [Starborn] dialogue options the next time you do it.
So yeah, it's a good idea to do all the main faction quests (Vanguard, Rangers, Crimson Fleet, and Ryujin) before doing One Giant Leap if you want to experience everything.
Note that if you didn't finish the quest during your original universe, the [Starborn] options won't appear until the run after you DO finish them. So if you rebirth right now before finishing the Crimson Fleet quest, then finish it in your second Universe, the [Starborn] options will become available during your 3rd universe.
Some of them are pretty hilarious, especially if you decide to repeat the main story (you get the option of telling everyone about the Starborn when you first visit the Lodge in your NG+ to get an abridged version of the main quest, but you can also lie and pretend to be a normal miner again to replay the story)
Oh and yes, if you choose to repeat the main story in its entirety, you do still get the option of warning everyone about the Hunter's attack and can prevent any of your companions from dying.
yeah there are 2 on that the main one and the evidence im stuck on the evidence part i dont know what im mission as far as i know i had everything BUT im looking for that pirate that fled forgot her name i got a score to settle with her though (she was rude and needs to be purged)
