Hard Target is a very very solid rifle indeed, and if someone wants to suggest that as a "best" gun I won't argue too strongly against it. Big Bang is a mainstay for me in CQB. Mag sniper can be beautiful for long range shenanigans. Magstorm is great if you want to spam/scan. One of the DLC guns, the Penumbra has magnificent splash damage and is one of the nicest guns for crunchy enemies that take cover. Most of the "weaker" guns in the game can be much stronger through drops and modding if you want to keep using them. Once you get strong modding ability it is quite fun going back and making uber versions of the "trash guns" you've been ignoring for the last hundred hours.
Probably my favourite for the feel of shooting it is the Va'ruun Inflictor with ironsights, and it's got enough poke to be worth using.

Its hard to find a semi auto beowulf early on if you don't meta game heavily. Full Auto beowulf is meh compared to any semi auto gun.
The semi auto beowulf is the most versatile and arguably all around best weapon throughout the game because its ammo is overwhelmingly common (you can get batches of 300 * 7.77mm at merchants and then human enemies will drop more ammo than you're using). It has good crit rate, good fire rate, good accuracy, good range, scopes. Not the best at anything (except ammo efficiency/availability), but top tier at everything.
My choices (not necessary everyone's opinion)
General: "Advanced" quality. Upgrading: High Powered (moar bang per bullet), Recon Laser, Recon Scope (unless it's a sniper rifle, then Long Scope can be better), AP ammo, Depleted U or Penetrator (best). Suppressor wherever possible.
Best "magic" prefixes / stats: "Instigating" for the hard hitters, "Shattering" is always nice. Concussive is convenient on semi-auto ifles - saved my sitting-organ in several tactical-retrograde-when-overwhelmed fights. Extended Mag is sweet for allrounders.
Best allrounder semi-auto rifle: Beowulf.... ...when sneaky is desired. If that's not an issue, the Va'ruun Inflictor outperforms all.
Best Sniper: Hard target (I prefer fluted barrel over stabilizing - but in zero-gee the stabilizing barrel is advantageous)
Best bullet buzzsaw: Magstorm (beware the ammo price, though!)
Best shotgun: that depends... ...Big Bang has the biggest punch. Breach can be silenced and can go with a scope. Breach and Shotty can go full auto.
Best Pistol - very situational: The Urban Eagle is best in zero-gee (low recoil with the suppressor), the Razorback packs more punch and bucks accordingly, but it also offers Dual Action. Both can be upgraded to use Penetrator ammo and with scopes & silencers.
If you're fine with noisy and a reflex sight, the Va'ruun Starshard is a strong contender.
Best Laser gun ... will be named when they finally have one that doesn't have more recoil than a classic-ballistic gun. IMO they plain all snck. And I'll never ever understand why there is not a single Laser sniper rifle... doh.
Best EM gun... ...be on the lookout for guud rare-or-better Disruptors. and until then keep a Stun Mine or three at hand, those are real problem solvers when boarding ships.
Best oddball: Super Shotgun - comes with leech, a cool set of armor, and an even cooler set of plushies.... ...in the _free_ DOOM mission Mod from the Creations meno (achievement friendly, too!). Can be pimped with Hornet's Nest Ammo, but beware the blast radius!
And, on a side note:
Trial and error is the way to find the best gun. Once you're upgraading the Advanced quality stuff, you'll find that this is one of the most lucrative things you can do with ressources - even if you bought them in a store, you'll still make a profit...
i think the varuun longfang has flat out the best DPS out of any weapon when everything is maxed out. Its rate of fire is obscene. I've yet to try it on NG+10, should be even better there taking advantage of the absurd amount of crits and fire procs on tankier enemies.
All DPS increase with skill perks and in game mods from the work bench (available everywhere - there is one in the Lodge)
There is a Mag sniper which has the highest single shot damage and the longest range (216 metres vs inflictor @ 95m) but this is a fairly rare drop on a high level planet
The best DPS rifle in the game is an inflictor semi-auto. Single shot damage can be the highest in game because semi auto fires 2 shots per trigger pull. This is a very rare drop, I think the only place you will get an epic one is a drop from a Varuun on a level 75 planet. There is an epic with a large mag so you can use the mag mod for better bullets. NG7 and I always make for the outer planets to get one. (I did not find one in the DLC)
Same with the Starshard pistol, (make it semi auto) (there are plenty in the DLC)
The DLC has lots of weapons almost as good as, but nothing better, than in the base game except melee - the shmaz has the highest damage
a number of very specific weapons mod full auto without losing damage. Examples of this include the breach shotgun & the magshot pistol. The magshot is brutal: with an extended mag random roll, you can dump 12 shots, 300+ damage each, into a target near instantly and only the biggest, beefiest terrormorphs or similar giant wildlife can survive a full burst of it -- no human I have met yet can take it.
armor penetration is almost a must have on most guns.
past armor pen, most anything else is just whatever combo ups your damage the most.
Going full auto to single shot on many guns is of course very ammo efficient and a great way to mod those.
scopes are usually the best choice unless you always fight rather close or are a crackshot.
the modding becomes fairly straightforward quickly... there are only a handful of variations you might want if you are trying for max damage and ignoring accuracy and recoil and other optional mods. Changing to full auto or single shot, armor pen, damage increases... scope or laser ... repeat on everything.
Which gun... the hard hitting ones :) Use the hardest hitter of the style you like (eg if you like snipers, hard target or magsniper are gonna be the one, if you like single shot pistols, the revolvers or varuun tend to be top, etc).
For pure fun when dealing with outside targets the coachman with the hornets nest upgrade is so much fun. Just fire high above their heads and watch the downward exploding projectiles do their job. No weapon in the game is more fun to use.
And of course at distance it's a hard target.
