Try setting it back first.
The only time my ship despawned was when i switched homeships while still on a quest
with some companions who were still on the old ship, i fixed it by changing my homeship back to the previous ship then waiting for the companions (or crew) to exit the ship.
not being able to fast travel sounds rough, maybe you are over encumbered, if so drop enough stuff and try fast traveling to one of the major settlements New Atlantis or Akila, it might respawn your ship when you do that.
otherwise the next best thing is looking for a few landing sites, im sure an ecliptic ship or varuun one will land, or even a vanguard one. You can make any ship you find your homeship from the pilots seat.

It will let you fly in any direction and go through walls.
Us that to reach the ship then tcl again but make sure you are a little above the ground so you don't get stuck in a texture.
I think this would be a brilliant start to a new game where you had to build a small base and wait for a ship to land before you could leave the planet.
Obviously, you'd need some real “survival elements” to the game so you had to gather some food resources as you waited... and waited... and waited... hoping to see a ship land somewhere off in the distance.
