FPS gaming isn't really ideal on the deck. It's very difficult for me to aim with the joystick, so I have to settle on using the right trackpad as a mouse (with sensitivity lowered to 95-100%). It's still not as comfortable as using a regular mouse & keyboard though.
I fare a bit better with slower paced first person titles. Particularly RPGs like Skyrim.
Gyro aiming is way better than joystick aiming or trackpad aiming.
Play some Portal/Portal 2 with gyro to get the hang of it. Timing (mostly) isn't critical and things (mostly) aren't shooting at you, so it's a relaxed learning environment. Big movements on stick/trackpad, and then just point the Deck at where you want to shoot.
I have a similar issue with playing Rocket League on the Steam Deck where it causes problems with my depth perception as well as gives me a bit of a headache. I had to completely change what my normal camera settings were to get it to be somewhat reasonably playable for casual mode and free play.
Also, concur with the above regarding setting up Joystick+Gyro movement and aiming for First Person Shooters. There are some great videos regarding the Steam Controller from GamerMuscle which show how the concepts work with Steam Input. Things are a bit different with the Steam Deck but the various guides on the Steam Controller for this should still help in getting a similar configuration setup on Steam Deck.
Combining gyro aim for fine rate of movement with joystick aim for coarse rate of movement works extremely well in FPS games.
use the track pad for mouse movements. I finished CoD4 not long ago on the thing using it and it was so smooth.
It's a little better with trackpad as a mouse, but still a challenge.
