I have both times, Looked around with ship etc, nothing left
Nope. I have in neither game since whatever it was has been added found anything. What is supposed to be there? There is nothing related to a ship at that one. I could have take a pic of it but could never find it again I suspect

I started another game to see if i could find it again for a third time. Haven't found it yet.

The game has about 15 types of towers. If you have visited any instance of a given tower type before, all towers of that type will show as the corresponding icon on the map. So for towers of types that you have already discovered, you can tell what it is based on the icon. The "?" means that the tower is of a type you have not visited before. Once you have visited at least one instance of every tower type, there will no longer be "?" on the map, even if you have not scanned all of the blueprints / picked up every type of resource. You need to check the Studies menu to make sure you have discovered all the wrecked items/new resources at the tower.
As mentioned, the "?" doesn't mean there is necessarily anything new to find, only that the tower is of a type that you have never visited before (in that specific save). Unless the "?" is showing on a tower even after you have landed on it and had the game tell you the location type, in which case the bug is that the "?" isn't clearing correctly after the tower is identified.
There is a normal question mark at the towers that hold new tech be be scanned or an orange highlighted one for the next closest place of the type you are supposed to go to next on the radar. The regular grey ? appears on the specific rare types of towers with the paintbrush tool (Town) , the freezer, a specific windmill tower, the lift turbines, the radar, etc I have forgotten all of the recent ones as so many have been changed. Even the dev said it was a bug, But I thought it had been fixed. They just never answered me on what was expected to be at this tower.
They have added some new bugs though with the wind farm towers that have the
lift turbines because they have the crashed ship on the first that disappears on similar subsequent towers. I have now noticed the pieces of copper that are spread on the lower tower inside the crashed ship are floating where the ship would be if it were your first tower of that type, same thing is happening with the tower type that holds the metal collector and the radar. The metal lures are floating in the air like the copper where the ship would have been with the metal collector and the radar if it were your first encounter of that crashed ship.
I am quite sure that you are wrong. I have played through the game several times now since the initial EA release, and it has always worked this way. Any tower of a type that you have never identified before in that save will have the "?" icon until you get close enough to identify it (which technically you can do without actually landing), even if there is nothing new to discover/scan (because the "?" is a stand-in for the tower icon, which you don't know until you discover the tower). You can also get the "new objects requiring scanning" message even if there is nothing new at that tower, which you can consider a bug if you like.
