The filtration system can be used as storage, just leave the clean water in there until you need it. You can make more than one filter, right? That's your storage.
I keep 3 cooking pots topped off with 3 Filtered Bottles (so I get 6 cooked food before I need to top off the water in the pot.)
I also have 2 water filters that I keep full for the one large bottle I carry around with me.
Basically, I don't actually store the clean water in cooking pots because it's unnecessary, but it can be done.
Large bottles let you store 20 units of fluid each. Small water tank is something like 100 units or more. Make one small water tank on your ship, and 2+ large water bottles, and you can load up on dirty water from a Garden Tower well. At that point, it crosses the threshold from being something you never have enough of, to something that you only need to make periodic garden tower stocks to resupply in bulk. Late game with gardening, distilling, and the advanced water condenser can make you almost self-sufficient on the airship.
All that said, its quite possible this will get changed around a bit with the announced intention to rework the progression before 1.0.
