I did have to remap a couple button - quick trash to 'create', quick torch to 'left stick press'. sort inv also 'left stick press' and quick transfer to 'right stick press'.
I use the D-Pad for inv management or when planting/placing rails etc. so the muscle memory won't let me remap the D-pad to anything else, so I'd recommend remapping D-pad to anything else you like before you even start so as to not get into the same situation as me where I'm now still using D-pad for less useful and redundant purposes.
The thing I find the biggest pain is the cursor won't wrap to the other side of the inventory if there are buttons there, so in a chest if you go to the right it gets stuck on the sort and auto stack buttons, or in your inventory if you go left it gets stuck on the trash button. So if you accidentally go one square too far you've got to move the cursor all the way across your inventory again.
The other hiccup is the tooltip will cover the bottom right of the inventory after you expand your backpack so it's hard to tell what you are pointing at. (Actually, does this affect mouse users too?)
And finally, it's more precise to aim distant ranged attacks with the mouse, but that's also kind of a skill thing.
I still prefer the controller even with these annoyances.
