But stuff shouldn't just disappear, as far as I know. I've never had it happen to me, and guessing from the general silence, no one else has had much issue with it. That doesn't mean it didn't happen, but it seems pretty isolated.
They shouldn't. The creatures in the scenario I described should also only be spawning from the special enemy spawn flooring, as you say. However, the enemy spawn distance is pretty large (~200 tiles, I think), so if you aren't very diligent in clearing out those spawn tiles in a LARGE swath, you're going to have spawns out in the world.
There are apparently ways to edit back your stuff with some minor knowledge of JSON structure. I remember a post where someone complained about accidentally selling something crucial (which thankfully didn't happen, as the guy found his item later in a chest). Another person responded that you could just edit your character file slightly to return the item. I think he gave a description for how you could do it?
Edit: Yeah, here's apparently someone who made a tool that can tweak a character file. I haven't tried it myself, either, so do your diligence before trying strange websites.
Really, the resource setback is crap; I totally feel you. It would enrage me if it happened to me. But having played to endgame, I can tell you at this point that most resources are extremely plentiful (assuming we're talking about trees, ores, bars, enemy drops, etc., not some special event loot), and realistically the loss shouldn't be too bad. It's just having to repeat efforts always sucks. Good luck to you, regardless.

I understand that having characters and worlds independent means infinity but still.. wtf..
I had also noticed that the copper key chest i placed down waiting for a key was floating as an item, and walking through my base must have picked up my electronics workbench at some point before i noticed this. This is what happens when we fall asleep and/or save and quit after having left for some hours?
I happened to be fighting Azeos and died, any chance anyone else was doing the same?
Though I think I had been exploring over in that area, mostly farming mold and crystal areas before returning and discovering them missing the first time. Maybe it's a distance issue? Like, the objects de-render after a certain distance, and when you return, they don't all load?
It seems to just hit a random sized rectangle. Reloading the game has always fixed it for me.
I've had it hit chests, crops, enemies, even an ore mine disappeared. I thought it was just used up but the next day it was back when I loaded the game again.
I've had it happen many times in three different worlds, so I don't think it was a specific thing that triggered it.
I suspect it's an issue with loading things in an area I've left and come back to.
