This is done via a sidebar on the map.
Setting a Villager to Hidden will remove them from the map.
You will have to restart your game to see the full effect, as Villagers already loaded won't be removed.
However, if a Villager has an active mission marker, they can not be removed until that mission is resolved and their participation is no longer required.
Example, Merlin is still present in my Valley even though I hid him because of something to do with the Skull Island that is unresolved.
If you have access to Eternity Isle, you can relocate the unwanted houses there and completely remove the buildings from the Valley.
Except for the two houses that are are part of the level geometry.
Villager Houses can be relocated there by placing them in furniture mode.
Since Houses can not be in two locations at the same time, they are either present in the Valley or Eternity Isle.
So placing a House in Eternity Isle effectively removes that building from the Valley.
(and as mentioned, there's two houses you can't get rid of - Gothel's tree and Elsa's cave. Because they're baked into the maps.)
Mother Gothel, she seriously ruins the entire game for me with her stupid comments.
Just toggle her off and as long as she does not have an active mission, the only time you will see her again is in the restaurant or the time she is scheduled to be inside her house.
Before they added the Banish Villager function, this was how I kept Gothel away from me:

Gothel was the second villager I banished from the Valley.
Donald was the first.
Have you played the game?
You'll be minding your own business and she'll sneak up to you and start spewing her narcissistic ♥♥♥♥.
LOL
That's true.
Only 3 villagers bother me. Mirabel, The Forgotten and Maui. I hid Maui and haven't seen him but Mirabel and The Forgotten still show up walking around the valley and the isle. Idk why they don't remain locked away. The Forgotten's icon shows a quest but there's no quest available and I have finished all the quests at this point.
I'm so sick of Mirabel's "La la la" singing creeping up around me. Begone pests!
By that, I mean, you can hang out with and assign a Friendship bonus to every other Villager, but not the Forgotten.
Mirabel kept following me around until I got photos of all the capybaras she wanted, then I never saw her again.
