That's what happened to me. One bush gone, but two are still there. Wall-E didn't generate the quest anymore, but the eggs were still placed around the different biomes to pick up.
We can still grow yellow eggs in the garden or farm (as you prefer) plots, right?
Since WALL-E stopped offering the event missions, I concluded it had ended.
I assume if you have stored enough of the components, you can craft and plant the egg seeds as needed, but without being able to replace those components, the resources to do so will inevitably be consumed.

Yes, you can still grow yellow eggs provided you have the means to create the seeds; red and blue eggs. I made about 50 seeds prior to the end of the event in case I needed, or wanted, more.
I found a few more blue eggs lying around. I still had some yellow eggs to harvest.
Probably won't see any new ones once I harvest the shrubs.
Hmm, yeah that could be it. I gathered all three of them to the Meadow, don't remember if I just put the other two next to where the first one was.
So most likely, the one I did not relocate is the one that vanished.
Odd that the removal code was inactivated by simply moving the bushes around.
On a side note, blue eggs are still appearing in various places for me. Not a lot, but definitely more have appeared since the event ended.
