Not that this situation directly pops up anywhere outside of the Corrosive Torrent modifier. In fact, if you get the Cheap Construction perk and demolish anything you built beforehand, you still get the full original resources refunded.
However, the warning could also take UPGRADES into account (rain engine pipes, mine and geyser upgrades), since those are added investments that you can't get back (and include resources you can't as easily replenish after an accidental destruction either).
For existing prompts, it could also stand to be made more distinct for the modifier too. The problem with unavoidable prompts in any UI is that people eventually just start a habit of closing them without thought, so even with that modifier active I've dismissed it without realizing that it just reminded me that I shouldn't have done it that time. It even still shows the resource icons, just with zeroes.
