Winning or losing the seal map will be the end of the cycle and you will start from zero settlement again. If you win the cycle duration increases, giving you opportunity to go for seals further away.

If you played AtS before we introduced the Ancient Seals and opened the game after that update, the game would ask you if you'd like to progress the Ancient Seals from the beginning or match it to your highest played difficulty.
I suspect this is what might have happened in this situation. @Neo Noir did you get a screen like that?
