We have been playing this game for over a year. There has never been a bug about stuff just dissapearing. So you'll have to find out where they are being used and stop that job or something.
There is however one quirky aspect of the game that might make it seem like things are dissapearing, but its only for a short time:
When a citizen is assigned to carry the item to some place. The item is removed from the place where it is, but its also not yet in the hands of the carrying citizen. So it seems to have vanished until a few seconds later it shows up as being carried by the citizen.
Probably the tools were used for something else as mentioned
1. The production building's stockpile.
2. Being carried to the glade event stockpile by the assigned worker
3. The glade event stockpile
4. Being carried to / in the stockpile of another glade event you had left open previously (not normal, but might happen if you're really confused about the game mechanics)
You can track items and also select to stockpile them or refuse the usage.
Tools aren't used in any recipes as far as I know, so they probably got taken to some event somewhere I guess.
One thing I don't like in this game is how you can't see certain info when clicking on a villager like what are they carrying and what is their current task.
The resource was nowhere to be found, it also didn't show up for over 3 (!) minutes.
I killled the process with ProcessExplorer, started it, the AutoSave was luckily 4 minutes in, and after that it just worked as expected.
So no, this was definitely a bug and one that even can't be reproduced which makes it an even more serioues issue.
If you catch this happening, it appears that quitting and reloading the game clears the issue.
One thing that can happen is that buildings produce a resource that other buildings close to this building use. In that case workers from another building can come in and just take the product, e.g. if you produce metal bars in one building and a neighboring building makes tools then the workers producing tools might just take the metal bars from the smelting building. They will never show up in your storage.
The only confirmed instant consumption of objects I know about are the queens orders and glade missions which require 0 workers, but are obvious since it happens with your push of the button.
All the details points towards the topics issue being a bug indeed.
