You can't do this until you get the ability Consumption Control, which you should be able to pick relatively early.

Depending on situation you may be able to trick the game into moving some roots to buildings and, when you have enough, you can instantly put them back into storage.

Enable roots in an active recipe and they may be collected for it. Make the recipe lower priority than others and they won't be used - or just wait until the roots are there and cancel the use of roots.

If you don't yet have consumption control, try making multiple gatherer huts so that you gather the roots faster than they can be consumed.
