Is this only happening with the stormforged variant of that cornerstone? Did you have the non-stormforged cornerstone before upgrading?
Some of the effects might not apply to houses that already exist, but will apply to new houses.
Crowded house applies to all houses built and future built. So, I had some houses upgraded with the added occupant, and some not. I chose Crowded House and all my houses went to having 3 occupants, regardless of having the house upgrade or not. So I thought maybe it was because the houses were already upgraded. I upgraded a couple of more houses after choosing the Crowded House cornerstone, but they stayed at 3 occupancy after the upgrade. It is a waste of resources as the upgrade doesn't get applied.
Just tested it, they will stack on a house built AFTER the cornerstone is selected.
So... might be bad for harpies not humans? Did you have harpies in the second (non-stormforged game) or humans?
It is doing that for all the races that I have checked. Two settlements so far, so at least minimum of 3 races. Honestly, I don't remember which races I had.
