All of the mods are completely safe. You have an overly zealous Antivirus program.
TTE mod is just data - text files, models (textures etc), and jpgs etc.
Pacific Mod has some .NET code (ABDA uses it as well), so in theory there could be a problem, although .NET is managed code (or someone was really really smart), so unless you'd give WotS admin right, you'd be pretty safe.. Also, you can not install that managed library, it just means the part of the mod that handles costs of rearming ships won't work, and it will behave the same as in vanilla.
JSGME.exe that most mods recommend is really just a smart copy app. If you don't trust it, you can either do the manual copy yourself, or say build OVGME from the source from github (since you can see the source, you can check for yourself it's not doing anything it should not).
You have it... It's literally called a silent fix because its the same version number. Or, you can check the files the developer listed in the original post...
