The vehicle will be stored and repaired overnight.
Dont remember if you first need to unlock garages.
But as soon as you reach chapter 3 you should be able to repair all vehicles that way.
Also, if I had to leave my bike unattended to get through a BT territory, I would have to go back and retrieve, correct?
Yes. But later you can just build a new one at each center that has a garage.
Each garage can store up to 4 different vehicles.
Also if you have the online function turned on you will find a ton of other users bikes and vehicles in the world.
I think i droven other players bikes for like 70% of my playthrough.
Found an easy fix for that, just change colours of your vehicle. Quick and easy, the items in the cargo bed stays in the vehicle as well.

Yes, this would make it much easier. Now you have to go to garage, store it, then take it back out. Or when you rest. Also I wouldn't mind option to "repair all gear", instead of first recycling it, and then manufacturing a new one. Of course repairing should cost materials. But talk about disposable consuming. Instead of disposable items and equipment, mankind should try to make products that you could fix and repair, instead of throwing them away. Maybe that is Kojimas take on the problem? I don't know.
I would imagine the game would be extremely hard if played off line. It's others that make it all possible.

Well when literally anything can be 3d printed in seconds why would you worry about repairs and recycling except for things that hold sentimental value?
Note that it only works on vehicles that you fabricate yourself, not online vehicles unfortunately.
The animation when recycling is annoying btw ...
