Compatibility of old game saves after the last update
I launched the game, but all my save files were marked as belonging to an older version of the game, and a warning appeared saying that some features might stop working. I loaded an old save file, then overwrote it, and the warning disappeared. How safe is this, and will there be any problems in the future? Or should I start the game over?

Quite often there's problems along the way in some form or another after a big patch/dlc. You could be lucky, though, only time will tell. I always start a new game after bigger updates which is why I'll probably wait for Silk & Silver too before playing By God Alone.
You WILL have problems.

you loaded a old save onto a new major version, which breaks the save.
the issue is you have now saved the broken data as a 1.20 file.

You've broken the save. The new version massively changes faith and how its handled.
That warning isn't just for kicks.

As for how safe? Perfectly safe. Nothing bad will happen to your computer or you.

Will it work? Ehhhh, technically maybe. Will have tons of bugs at the least.
It is always better to start a new run on major updates. Even smaller ones can cause issues on saves made in a previous update.
just revert to a previous patch instead of overwriting your save next time
