That said, what would be cool is if we encounter Zagreus in, say, Tartarus. That would help further connect the two games beyond the Olympians and such.

It's an incredibly cool idea, but there's no chance Mel (without being influenced) would raise a hand to Zag.
Mel knows what he looks like, she's already met her dad a billion times in the Underworld, she's grieved and brooded over her family portrait featuring adult Zag.
It would be almost better if Zag is possessed or under the influence and doesn't understand he's fighting his kid sister, and the whole time you're playing keep away or using environmental hazards and things in the level to slow down and stop Zag.
Think of it as similar to the fight against the King Vermin in the Underworld, you're using traps and things to create distance and stop Zag, versus hurting him.
I like that a lot more than murdering your beloved bro.
They could tie some cool story beats to it, with Mel first refusing, and getting killed by Zag. Returning trips has her trying to convince him while also fighting back to get to Chronos.
