Is it an outdated mod ? 3.0 broke a lot of mods and the Authors need to update their mods for 3.0. Also due to those updates for the mods, there might even be some compatibility problems between mods that worked together before 3.0. There might also be the possibility that the mods simply don't work anymore in MP even if they got updated for 3.0.
There are a ton of possible issues with mods right now and the only way to find out is, to check every single mod itself. Disable all mods, reactivate one, start game, see if it works, if yes/no, disable mod or enable the next and so on.
Then I guess its a problem on either of your ends. I can play modded MP as well as before 3.0 with my brother.
Sadly I don't know what might help here. Most of the times for my brother and me, its one of the above problems with mods and disabling those mods fixes the problem for us.
Mods have nothing to do with the appdata folder.
If you have the same mods subscribed, enabled, and in the same load order, then one or both of you has different versions of one or more mods. This is most likely caused by the long-standing and well documented workshop update bug. The solution is to unsubscribe to the mod(s) in question, go to the WH3 workshop folder, manually check that the mod folders in question have been deleted, and only then resubscribe.
Oh, and make sure neither of you has any mod files in %SteamDir%/steamapps/common/Total War WARHAMMERIII/data, because the file checksum has considered that folder to be sensitive since WH3 released.
