Playing as Skaven and still get negative control stats from "skaven corruption"??
Don'the Skaven benefit from Skaven corruption? Why does this impact my cities?

Skaven outnumber all of the other races. They outnumber them because they breed to a breaking point then have this thing called a Vermintide where they have no choice but to attack the surface, cannibalism and a series of massive clan wars already occur but they manage to keep growing past that point, its part of their society to be awful.
The game has a bunch of tool tips explaining but you should just be prepared to deal with rebellions and look it as free food and experience, high corruption gives you massive defensive buffs in local province.

Oh so you just have to expect your cities to always lose control as Skaven? Just wave after wave of rebellions ?

Some buildings reduce skaven corruption, and some give control. If the skaven corruption is getting out of hand for you there are also skaven rites you can enact. It is a good idea to farm the rebellions, but you really have a massive number of tools to deal with them. Not letting your food supply go out of hand is a way to do it, but skaven really benefit from just spreading unrelenting death everywhere, they are really OP.

They start off with massive public order buffs from little corruption which is advantageous for them.

They can also, as you know, buff up settlements in the early game to massive levels.

There are plenty of ways to get tier 5 capitals in like 10 turns with this mechanic.

That is why there are buildings that reduce corruption.

Also makes it easy to see if ruins are colonized if you see any skaven corruption there.

skaven corruption is a trade off. More summons for negative debuffs as you fill the province with rats. However pure provinces give free food income. You want high corruption in provinces with a lot of military action and low anywhere else. It can be benefitial to only partially own a province sometimes for free food from uncorrupted land.
