If you do not invest those points, and you save and load your character, they will be lost.
I've noticed that too, and it's either a bug or a limitation.
Just invest the points, then save the character.
There is a "save" button in the UI of every character. You can export them to be recruited again in different campaigns. Recruiting them removes them from the saved character list.
So you get to keep the special trait, and their level + skills. Costs a ton to recruit, too.
But you still pay for that EXP you're not getting - so load the character to dump the EXP and save it again so it only costs the level.
