How to fight clan skyre in sieges without losing multiple units to their nukes?
None of the skaven siege maps have any foliage to even hide units in, the AI would just spawn a unit of slaves, pin your most expensive unit on the field down for 3 seconds and wipe it out.

Don't bunch up units. Then you'll only lose a unit.

Cheeky answers aside, iirc, you can see the ring when they're about to drop the bomb, so you have a few short moments to move as many outside the ring as you can.

Even against normal difficulty AI they always use dwellers below to tie the unit down so I can't move the unit. This is really annoying as no other factions have this kind of instant abilities.

AI tends to use nuke against most valuable units, not exactly the numerous one, so you can play around it

I heard they don't build them either so once one goes off that is it for the entire campaign

Not anymore, they do still need to rebuild them, so multiple battles on the same turn should mean that you should only see it once per turn (although I can't recall if there's a recycling ability or something that lets have a chance of getting a new nuke once the previous one was spent).
One semi-cheese way is that they don't consider single-entity units to be valid targets for the nuke, but they're more than happy to drop it on a summoned fodder blob, even if it's one that is surrounded by their own units. Though if yours isn't a faction with access to such a tactic or if you don't have the budget for big 'uns and/or ability to summon for it then the only real option left is to spread everyone out and pray.
