Bugged tree trunk
I have a problem with a tree trunk. It got bugged along with the stone and there is no way to dig it out. Do you have an idea how to deal with this bug?

run a short road right next to the rock when it disappears destroy the road and remove the stump. easy peasy

You can not remove stone that can be mined for limestone. Build road as explained above will remove other stones.

Tree trunk? Or stump? A screenshot would be nice. Anyway, you should be able to dig out tree stump with a shovel. You should be able to remove most other objects with building road trick.

If you have try the building road trick but it didn't work, then may need to restart the game? Sometimes that would clear out some strange behavior. If that still doesn't work, I would keep a save and report it as bug.
