The actual structures which pepper the map do not and are permanent.
Loot inside those will re appear and raiders will spawn in some of them at regular intervals.
I have built my settlement around 2 run down buildings and they are now part of my settlement. I have put fences and others around them, the only issue is that you cannot build on their footprint, not even paths.
Something to try?
The camps in the Valley at least were in locations where I didn't want to settle anyways, but the ruins and some camps in Oxbow are in prime locations.
Guess I'll look around a bit more then, I didn't explore the whole map yet.
If I find nothing better, I'll probably try to work with the ruins as they are.
