I thought the farmers rotated crops, so if you designate your fields, won't that confuse the system?
If you want to rotate crops with use of NPCs, the best is to change assignment right after they've harvested the previous crop from there.

Not sure what you mean. They'll follow the schedule you assign in:
https://imgur.com/a/pqKlZ8z (if you plant seeds yourself, it'll automatically also change the schedule to that type of seed)
So that means if you put a different crop there than what currently is growing on the field, and your current crop isn't ready for harvest yet, they'll destroy your current crop to prepare the fields for the new one. Even when it's not the right season yet for the new crops, so beware!
However, from what I read above - and it makes sense - if I want my farmers only to do Flax & Wheat, have only those seeds available. All other seeds I should keep in my own chest.
I find it's best to have one field per crop at whatever size you like. Then you can name them how you like so you don't get confused.
You can rotate them in the management but you have to do it yourself manually each season.
