Workers first check the chest of the building where they work for all things they need. So in this case that's the shed now.
If they can't find it there, they'll look in either the resource storage building or the food storage building depending what it is.

To have everything automated, you want to use the resource storage building and the food storage building as much as possible.
So in short: just put your tools and seeds and fertilizer in the resource storage building.
If you think that your Farmers will run out of seeds to plant then you can put what they need into the Farm shed so only they will use them. Eg your barn workers and miller are using oat grain and rye grain and you think that they might not leave enough for your farmers to use for planting then you can put some oat grain and rye grain into the Farm shed so only your Farmers can use it.
If you upload your savegame where you have all necessary tools in the resource storage building chest, and they still complain, i'll gladly take a look to see what you might have missed.

If they destroy your existing crops, it's because you put another crop in the assignment of the field.

You can. It's called a Resource Storage building, and it's one of the first buildings you unlock. All the tools and supplies go there, also firewood. You will also want a Food Storage building, for food and water.
If you change the crop assignments in a field after a crop is planted, or manually plant something that doesn't match what's in the field assignment, they will root up the existing crops, re-fertilize, and replant to match the field assignment. So if you want to make changes to an existing field, make sure to do it through the field management page, in a season when nothing is planted in that field.
