Those belong into the resource storage and nowhere else.
About the missing tools for your well - did you by any chance take a look into your food storage and look how many buckets WITH water are already in there?
Did you also - by any chance - look at the main page of your management menu and compare how much water you already have stored in the food storage and how many per day your villagers need?
Best would be to upload your save so we can have a look at it. This way we would know best where exactly you might made a mistake or misunderstood how it's supposed to be working.
If you don't like that, a screenshot of the main page of your management menu would help as well.

Once in awhile they work, then it stops and they cry more.
I guess because they filled it with water and now have no empty buckets?
I love this game but this is one thing that is way too complicated for what it is.
People know how to get water from a well by themselves. It just takes me out of the game completely that I have to micro manage buckets. And the lifespan of a bucket is hilariously short.

Ignore it, or adjust the workload in the well to a level which meats as precisely as possible the actual demand of your village to avoid massive overproduction.
The sliders for workload in each production building are there for a reason.
If you have a full time kitchen making bread or pastries then you may need one.
Although that might not play so well with the way the kitchen work.
It's too bad it doesn't auto adjust as needed. Like people would do naturally.
Or just trigger a refill when it goes below a certain percentage and have the villager do other things meanwhile. Maybe more of a general maitanence villager rather than just a well crew.
