I just turn them into gems.
Sort by quality then quantity. You can select multiple items by holding down A button then pressing down/up.
This way I quickly remove the lowest quality items that I have most of.
If you're fine with cheating, then this isn't a problem at all. You can sell or turn everything into gems, and use cheat engine to create any items when you want to use them.
Still takes 3 slots to have them all after combining, leaving only 2 slots for the other tools with one for a knackpack to expand your basket and the other for the shoes, where do you fit the compasses?
I would have loved it more if it was a backpack slot, a slot for toolbelt and boots. That way they could make it soe that you can upgrade the backpack, the toolbelt slots and don't ask me why boots are considered gathering tools in the first place.
^ Pretty much this. Since Alchemy level increases quality of items harvested (I think it might even be a flat increase of your level being added to quality) its easier to get higher quality items later, and even more so once you unlock gardening and duplication.
So just turn a bunch of them into gems. The best way to do this is to set the sorting filters to Guide, then Quantity. So it will sort them by Quantity first, and Guide (item id) second.
But even then we still have the problem if the container in your atelier is overloaded, though not sure how much items it exactly can hold as I have not run against it limit yet because of turning every low quality thing into gems or coles on a regular basis.
