2. Your statement is unclear. I'll assume you want to add mods to an already existing game. First, check the mod page and see if it can work for an existing game. Then you add the mod to the mod list. And lastly you need to reinitialize the server. The last step is just based on what I've heard, so I might be wrong.
3. Don't run unless it's necessary.
Sleep aside, multiplayer really is the way to go. Once you have a bit of experience under your belt you can start thinking about playing with people you don't know, and at that point anti-griefing measures are very important. A lot of folks set up multiplayer servers without realizing that and end up wondering why every single building is burned to the ground. So you'll want to turn off fire spread in other words. More sophisticated measures are the Valhalla anti-griefing mods, which is are well regarded. I'm not a fan of player vs player myself because the game isn't really designed for it (oh hey I spent a month levelling electrical and died in half a second from a single sniper shot, nice) but mine is not the opinion that matters here, yours is.
frankly if both of you are sleeping, the time should speed up. If it doesn't, I'd disable it
one hour with a 1 hour day is 2.5 minutes (60/24) real life time. Ridiculously tired takes at least 8 hours of sleep, so that's 20 minutes.

Close doors, windows and curtains behind you.
Look before you leap.
Enable safehouses in the server settings and make sure you set it as your respawn in game.
Undertand that you will die, a lot, often, brutally. Don't be afraid to start over.
You can add any mod at any time to a game. New items will not spawn until you load a new area of the map. If you encounter issues with the mod, you may need to reset the world. These are the risk you take lol
Since the game requires restarting worlds every so often i don't really care about the fire spread on my multi player server. I let everyone know upfront once you break it, its gone until the next world
I've only played solo. If you turn off sleep, do you also turn off traits like Sleepy Head?
It's worth thinking about item respawn in multiplayer too. Depending on how many people are playing it sort of becomes necessary.
