She did shoot him. In fact, it doesn't matter if the player character did shoot him or not as Petra was deadset on executing him right then and there for his actions. When the scene fades to black you can hear her Vestian Dynasty also going off. She even alludes to this when she gives it to you after that mission.
Seriously though, I'm glad that not only did Bungie bring him back to the front of the story so that people like the OP have to interact with him but you're probably also going to be holding his hand the whole time based on what we saw.
He is not the man who killed Cayde-6, just like all who are resed by a ghost he is a blank slate.
I am interested in what happens with him, will he be the new Hunter Vanguard?
