You can't just "remove" mods from an existing save file, as it can cause problems [considering that save-file is dependent on that mod information].
You need to test your setup with a NEW character [aka starting over with a new save file]; and remove as many mods as possible. If it resolves itself, then it was a mod conflict or a corrupt save-file.
ALso, Skyrim was updated many months ago. If a SKyrim update did "mess up" your system, then again it is a mod conflicting with the update.
These are the consequences of using mods; I know it sucks but it is the price we pay if we decide to use mods. To alleviate this stress, many play SKyrim in the unmodded form and still have fun.
Edit: And remember to launch your game from SKSE's Skryim launcher, instead of the default launcher.
Let's not rush it. There might be another solution for your problem.
I had the same problem as I tried to put SKSE on at level 57 because I got fustrated with the legendary system. The legendary system was not well thought through in my opinion.
I like the uncapper better. You really only have to be so high after that it is just crazy. I do not think I will ever make a skill legendary again. But that is my opinion.
You may need to totally nuke your SKyrim install directory [ie delete it] and allow STEAM to completely download SKyrim again.
