If using the old GLQuake also have "-width 800 -height 600 -bpp32 " for 800x600 with 32bit color. change these values for different resolutions. I think resolution can be changed in menu in WinQuake but GLQuake needs the resolution set in the commandline.

I should have been a little clearer like and example (GLQuake -width 800 -height 600 -bpp32 -file MOD1) if the folder the mod is in is called MOD1 inside the quake folder.
My memory was fuzzy and I thought it was either -file or -game to trigger a mod.
