The best thing to do is just try, if it doesn't work, let me know. WaveCOM currently only overrides one class, the base Strategy Class for initialisation, so conflicts should be rare, however any ability mods that attach abilities via screen listeners rather than adding them to a class or soldier template will have the ability cleared after the first loadout or wave completion. Not much I can do about that unfortunately.
Also Commander's choice, Grimy's Lootmods (both normal and DLC) and partially with LW Perk Pack (this one works but you only get 2 skill choices instead of 3)
