Update: We've traced it in one particular case to the Chryssy trying to poison the relay XCOM is defending.
One workaround is to evac the mission without killing anything else (or dying).
If you want to start the game in console mode, you can get around it by using the killallais command, which skips the bad vanilla code. Console mode requires the -allowconsole command in your command line. In game, you activate the console with the tilde (to the left of the 1) key, although I don't know if that holds for non-US keyboards. I ttypically start the game in this folder:
\Steam\SteamApps\common\XCOM 2\Binaries\Win64\Launcher
with a .bat file and this command line
ModLauncherWPF.exe -allowconsole -log -nostartupmovies
If that doesn't make sense, there are probably better instructions out in the world how to load up in console mode.
