Stones
I admit I haven't gave much thought about stone quantity (since it was always too much), and I might have to regenerate all v4.1 locations with more stones (saves will not be compatible, so will make separate version). Any thoughts before I do so? What is the minimum quantity needed? (it will take some time though, so do not expect it in the coming days)

well as i played just nile delta into the late game, i have around 400 pops ( ^could have been more efficient). To have 1000 pops walls and monuments also needed to be builded and all the production facilities which need stone to be build, yet alone the late game houses , (could still have a lower class quarter with tier 2 housing) the stone amount needs at least to double i think and even then for a 1000 pops i don't know if this is enough :P i guess this would need testing then. Trading in stone in late game isn't possible right now, i think.

i think that traiding rocks should be a thing, i'm in iberia, iron age, and i have no more rocks to use, maybe i'll downgrade to mud.

@Fac0810: Yes, if you run out of stones, mud houses are best options for now. Maybe on future map remakes, I will add more stone.

in my second run on this version stone trading was there, just buy all you can get, for 1000 pops still tedious but i got 450 pops on wodded hills without waiting to much

@Miketonamor: glad to hear you can buy stones from trader, I forgot that.

I was actually thinking to increase traders (who's frequency only depend on location right now) proportionally with the population of the city. In the small town with 200 pop, could be 4 times more traders, and in a huge city with 1000 pop, 20 times more. What do you guys say?

could be nice, but could also be troubelsome if there are to many at the same time,which sometimes happend already in my last city, space wise as you can't set a trading post/place

I think trader frequency is the highest you should set it to already - often you get multiple ones at once and it can be tiresome keep dealing with the traders.

I managed to get to around 350 population with mostly stone houses, and quite a lot of stone stables with a few stone walls before I ran out of stone that was accessible on the wooded hills map.

I think the amount of stone would need to be at least tripled in order for there to be enough to sustain 1000 population.

Generally speaking stone availability should correlate to uneven topography for mine-able rock and with rivers for stones that don't require tools. Something like a Nile delta map should have few stone if any (historically the nile area traded for rock or was simply supplied with it for building projects by towns further up the Nile or in other areas) while hilly maps should have some more, and so on.

@Argacyan: I completely agree.

@Rob: You can sustain 1000+ pop with just thatched-roof huts. In my country you can still find plenty of great-grandparent's houses in the country-side, in villages with more than 1000 people, built with wood, mud and straw (adobe bricks); those with stone are very rare, usually old nobles' houses (I'm not talking about those more modern with bricks).
