And by default the game gives you a 70% chance for each stat to get the better one. So it's also possible you're just lucky.
I could see the name tag of the dino, but nothing there, and soon the tag disappears.

I just reread your description of what happened and it sounds like there was an issue with the dino not replicating to client in order to render or something along those lines. Also be mindful of maps having holes in terrain sometimes babies can fall through partially. Perhaps hitting T so baby follows you out of its hole would work? I have had anky babies under my Rag beach base before cuz they fell down, spamming T got them to come out. You can also hit K for orbit cam to peer at what's beneath the mesh might see baby.
Guessing it disappeared though because it died or wandered away and fell down further.
But this is speculation and may not help much because this is more to do with the dino and Primal Fear, not Best Eggs.
I did try hatching the 2nd one in a different spot, but both were on the big bridge. It's first time that has happened to an egg tho. at one end of the bridge I have a couple Mantis' stuck inside the bridge so I know thats possible, but I can see those red outlines with the awesome spyglass, but this was weird, there was nothing at all, not even with the spyglass. I will try the cam trick next time jic.
The first spot, there was just a stone ceiling covering a hole in the bridge, so I removed it and looked all over, went all the way down and checked everywhere. The second one I went to a spot where I had no structures and the same thing happened. Next time I'll bring a generator and stuff to another location and test it.
I've used Best Eggs before on other eggs and didn't have this issue.

Oh, this is on a Local game btw.
To explain:
A level 217 female Deadon has her food and HP, both modified to 52 points each.
A level 217 Male Daedon has his Stamina to 52 points.
When I breed them they should have 217 babies or 219 or whatever with it's Food,HP,Stamina, but their babies level sky rockets to like 264 or 272. If I use the best egg mod for a perfect baby it's level is 272.
This occurs with the second generation and other dinos as well. I was hoping to have a perfect breeding pair at 217 but now this issue kinda defeats the purpose of the best eggs or the Dino Upgrade mod.
Edit: This probably belongs in the upgrade station mod Bugs since the level Spike happens with or without the best eggs, my bad
Best Eggs does not do anything the base game might already do. It just removes chance from the matter.
Best Eggs is still just doing what breeding them normally might do. And the upgrade mod is upgrading your dino as you asked it to do.
Upgrade My Dino has INI configuration options you can use to limit the upgrading. Its also setup to be quite costly to use under typical settings. But if not, the craft overrides are provided and you should configure your server so the upgrades are costly. Its not meant as something you can just spam on your dinos without much effort for the rewards.
Yeah, I kinda figured it's just a by product of how the upgrade mod worked however:
On the Baryonyxs I tested, they only had their stats modified. I did not use the +1 or +5 wild levels on them and I had the same results as the Deadons. The system appears to be internally counting the modifiers as level ups even thought they retain their tamed levels of 217.
Is there any bypass to this? I know it's a little silly I ask since I'm modifying stats, but I keep level caps on my server to prevent absurd levels. I could remove or bump up the cap but then normal tames with no stats modifiers could be mutated like crazy.
A controller on Level through best eggs seems the most viable solution in my opinion, but that's up to you.
This can happen in the vanilla game.
The +1 below is to illustrate how Dino lvl is determined. level 1 dino has 0 for all stats.
The stats below are all wild stats. This is a dino's wild level.
For tamed dinos, wild level is the level it tames at.
For babies, wild level is the level it is born with.
Best Eggs by nature removes the limiter and is perhaps then exposing a "problem" you already had and just didn't realize it.
