Also add the Rinnegan as the final step in the process...but I think maybe a bloodline needs to be created..to get to that point
As well as for the Eternal it being obtained from already having the Mangekyō and implanting the eyes you've stolen from someone else, the eyes being placed in your treasury as an item to be implanted from a custom decision or event and has a large chance to fail or not have any effect.
As well as stealing these eyes from others being it's own interactive Turn By Turn event if you're to forcefully steal the other person eyes, and it being a duel. Stealing their eyes while they're asleep or simply asking them their opinion of you is incredibly high and other added factors like possibly health problems and just pure randomness that the AI could take with any of these paths.
As for the Rinnegan I really do think that's a good idea though i'm planning on adding in another bloodline way later into this Mods development be it the new holy fury bloodlines or a trait dealing with for example the senju and or something dealing with Hagoromo's chakra. Though not too on the those.

@balletdancer206 I completely agree honestly! Plus also a feature i'm planning on doing as i've just finished three different three tomoe sharingan to differentiate quality and what mangekyo you can possibly recieve. So simply implanting a sharingan wont lead to a generic trait that everyone will have but it being "unique" in a way if two different people have implanted eyes as to the abilities they will be able to use in the future and their modifiers and the chance of the implantation being a success.

--Susano'o
So the first Mangekyo ability we should think of, is obviously the Susano'o, the plug and play ability of every MS user ever. The Susano'o in my opinion, should function along the lines of the sharingan right now, as in you have to train it through an intrigue option and with some RNG chances, you may or may not level up your Susano'o.
Our beloved energy gundam should also give you personal combat buffs and defence buffs through its numerous stages like Ribcage, Ribcage w arm, upper body, armoured and so on so forth. Though of course, by enabling the Susano'o, you also gain physical strain, and each time you use it, you tick closer to blindness,
and as mentioned, the Susano'o, no matter what type of MS you get, is always available, unless of course you add a "one-eyed" trait, which would entirely eliminate the usage of the Susano'o.
--Kamui
Seeing how kamui, primarily isn't an offensive ability, shouldn't grant you personal combat buffs, however it should grant you higher evasion and or dodge stats, Kamui should also in my opinion increase reinforcement rates and movement speed of the entire Levy your MS user is employed in, as he or she could just Kamui their entire Levy around the battlefield / world, aswell as Kamui resources and troops to the front lines.

Literally just an overall damage booster, and or defense boost, there is literally nothing else we could pull off with Amaterasu.
--Tsukuyomi
A stupidly broken morale damager, like I'm pretty damn sure nobody in their right mind would have any strong morale left when they've been subjected to 48-78 hours of complete and utter torture before the fight has even started. And seeing how it was also used to kill a target *cough* Itachi killing Izumi by letting her live out her entire life in the span of a few seconds *cough* the Tsukuyomi could possibly be used to damage normally aswell.

A stupidly broken Tsukuyomi, yes. Also the Kotoamatsukami should be able to let you instantly gain favours with people (conclave) or make the target accept any diplomacy deal, no matter what it might be. (the actual debug function is named yesman or ai_accept if I remember correctly)
That sums up my takes on each ability, now how blindness should function, I think when they're used, for example all of these can only be used in combat, excluding the Kotoamatsukami which can be used in diplomacy. The Susano'o itself, could also be restricted to combat only, meaning you train it through intrigue, and only feel its effects and subsequent blindness progression in combat, kinda like how the normal sharingan acts now.

Genin up to Jinchuriki I'd say would be either fitting for a Society (if one could make that work from the age of 6) similar to the Warrior Lodge, with the Kage being the Grandmaster basically.
There are ways of making traits fire off events that would enable you to make the Uchiha a true Bloodline
