Even 2 SYSTEMCRAFTS are not enough to win before the last tech tier (although they are strong enough to retreat before getting destroyed). In fact, you will never be prepared before opening the gates, because you need some tech you'll only get by fighting the stellarborn in the first place.
So yes, expect a gruesome end game crisis. At least the Stellarborn don't really conquer much.
1) Wait the mid-game (you'll get an event).
2) Take control of a gate system, and scan the gate the first time. It'll ask for a key.
3) Create or buy it. If you are already alpha tech, you can trivially create it, it's a special project in your log that require a bit of science.
4) Destroy the 3 protective layers. To do so, scan the gate with a high level scientist. After each scan, you'll get a quiz. If you pick the wrong choice, you won't destroy the layer, but you'll get a small bonus for your trouble (usually a tech), and you can try again a few days later.
5) Wait a few years.
6) Enjoy your massively overpowered end game crisis.
