Use same speed settings for horses as the other mod and should be ok because it won't matter which one is loaded last. If the other mod changes anything else about horses (stamina, makes them invulnerable, makes them cowardly etc...) then is ok, won't be any problems.
Another solution is to generate your custom mod using Skyrim Speeds application (to change player's walk/run/sprint speeds I assume), then use TESVsnip tool (http://skyrim.nexusmods.com/downloads/file.php?id=5064) to remove the 4 movement records related to horses (Horse_Default_MT, Horse_Fall_MT, Horse_Sprint_MT and Horse_Swim_MT). The tool is easy to use, has no install and you should do the job in less than 2-3 minutes.
The idea is that any mod that changes the speeds for horses (makes them faster or slower) has this problem and the solution is to disable the mod when starting a new game until the scripted scene ends.
If you want to customize the speeds then go to Skyrim Nexus page, download the application, create your own mod and copy it into PROGRAM_FILES\Steam\steamapps\common\skyrim\Data folder.
