Try to pose it with the physgun first, I guess. To be honest, I don't personally use the Bone Manipulation tool that often.

The bone manipulator is a built-in feature to Gmod. Hold C, right click NPC, select Bone Manipulator. Then it's kinda like a 3D program such as Maya or 3DS Max. Use the grav gun to grab and move the bones.
