Well it depends on what aspect you're having trouble with but one thing you can do is try to secure alliances on day one or asap. For example, if you go Hellenic you will get opinion maluses with a lot of countries but you may be able to secure some alliances before that happens and they should stay with you.
I believe you. The problem is that it's hard to debug when everything looks good on your end. Which government reforms specifically are missing. Is it just the icon or the entire choice?

But I also must say that playing as Hellenic is damn near suicide, first you have to fight the Pope who outnumbers you (everyone has to do that), then you are forced to fight the Holy Roman Emperor (who can call in allies so 4-5 times as many men as you can field will quickly attack you) a year after the war with the Pope, then if you by some miracle survive all that both France and Castile will come to pile driver you ten years later if you're not allied to them.
If you play the other three faiths you can dodge most of that, but damn does the game try to stomp on you as a pagan. Which makes perfect sense, since of course the catholic powers would try to crush you if you stole the Pope's seat of power.
As a Romaboo, I am very interested in giving this a shot. Never enough Roman mods! Plus a republic path is pretty rare.
A quick peak at the files shows there is the possibility to go pagan, which is always nice to see.
