If you mean going from base TR to TR+LoW, then probably yes. I haven't tried to launch a vanilla TR save with LoW loaded, but I would assume it'd break the save.

CIS ships are spread across several factions. Please consult the pinned discussions to see what factions get which ships, and the conditions - if any - that are needed to obtain these ships.

The 501st Stormtroopers are just renamed Stormtroopers for EotH. There isn't anything unique about them except for the name and description.
The Elite Nebulon-B is part of the Rebel Intervention Missions, while the Modified Buccaneer is part of the Rebel/Hutt missions (it is also in the Corellian spawnlists).
I assume the Buccaneers require control of Correlia but can't work out the Nebulons unless its a mission reward unit?
It is likely that the two mods edit the same files.
The B1 and B2 battle droids are in CSA_Gorund.xml. You need only add "Rebel" to the company/squad affiliations and the NR Barracks building tag to the Required Structures..
For the ships, all are located in Units_Frigates.xml. Again, you would need to add "Rebel" to the affiliations if it is not already present, as-well-as the NR shipyards to the required structures.
It is recommended that you not edit the submod files directly in the workshop folder, as those changes would be overwritten in the event of an update.
