The mod portraits are not displaying properly likely due to a recent game update.
We're working on a possible future solution. However, I'm not sure if we'll be able to update it anytime soon. We'll try our best, but otherwise thank you for subscribing.

I don't completely understand the issue you're having unfortunately. So I'll just repeat the same recommendations of using other city-portraits from other species. Perhaps even using mods that either give you different ecumenopolis visuals or different ones from other species/empires altogether.
Eitherway, this doesn't affect overall gameplay all too much. <3
If this doesn't answer your question, then it may be another mod you have that is conflicting somehow with whatever problem you do have. SHT only really adds the species, both biological and machine. And potentially also city-portraits, I haven't checked in a while. But it doesn't effect any other part of the game.
