The "New Version" Velosid posted is actually a completely different portrait set. My update also changes the race/portrait identifier so the 2 elvish portrait sets are now compatible.
This has become a legacy version for 3.9 since it 3.10 changed how leaders work. I made a new version for 3.10:

Yeah, the issue of 'original empire leader switching portrait after species being modified' is an issue i've for a while, I think it also happens with other anime mods. I'm not really an experienced modder/codder, so if anyone knows how to fix it i would appreciate it.
For the time being, you can fix that with save editing; There is a page about it on the stellaris wiki but in short you have to find the .sav file of your game (In my case i can find them in Documents\Paradox Interactive\Stellaris\save games) and then open in with zip or rar to extract the gamestate (i normally remove the file that stayed inside the rar just in case) and then, once you finish editing using something like notepad++ put the gamestate file back inside the rar and load the game.
To look for your desired leader just search for its name or its traits and you should find something like this [imgur.com]
Every time I modify my species for the first time my original empire leader switches their portrait away from the one I picked in empire creation. The new portrait is determined by leader class, admiral will always default to the same portrait of one of the admirals, etc. It's just a bit of a vibe clash when my High Queen is all of a sudden wearing power armor instead of a crown. If anyone knows a way to change the portrait for existing leaders mid game via modding that would also fix my issue. Overall I'm really enjoying the mod though.
I'm working on some changes to a lot of the female portraits; They are going to mostly keep looking the same (Aka looking like the same person), but i'm trying to make them look better. I'll also try to manually fix some minor stuff like invisible ears.
After uploading these changes i'll work on updating all of the patches/alt versions, They are severely outdated.
Expect the changes to come, at most, by the end of this week.

Also, i don't have much time in my hands so it's not like i can work on this mod everyday, my apologies.
Right now i am making another portrait mod similar to this one (but with not as many images) as a replacement for vanilla humans; I wanted to start on the elven kings and princes after finishing that but if anyone want to help me then write your suggestions on the suggestion discussion and i might deviate my attention for a bit.
Now to find the ideal matching ship set!
About the off-centered portriats well... i have not found the reason exactly but i suspect that is because the portraits images are set in a rectangular resolution. Might have to change every single one and try with that which i will do on the next (or next after that) update. For now, i hope it's not much of a nuisance.
