I used this mod as a refference to find how to remove them, I'm assuming that's okay, as it's so simple. (I technically copied the "code", but it's the kind of thing that there is only one way to do it. So, if I had used the internet I would have done the same, except for 00_, which would have, well, I posibly never would have found it!)
I will, of course, credit you, and should I add you as a contriputer?

I still have random empires appear. Am I doing something wrong?
The only way I know of to make them not show up is to empty the text files that contain the default empires, but doing so effectively deletes them from the game, so they can't spawn.
